At last I've solved it
3rd February, 2015
After putting new GPS receivers into all my tags the received positional information would sometimes be split into two lines of data rather than one (see picture). Because the lines of data were incomplete the computer wasn't monitoring the tagged shark’s position or the tags battery levels. Essential roles for the tracking system. After trying a number of ways to fix the problem and isolating it to the tags rather than any other part of the tracking system. I adjusted Pete's Arduino code to delay for 1 second (rather than half a second) between commands passed from the Arduino Fio microprocessor to the GPS receiver. With that simple change the positional information from the tags has gone back to being 1 line of positional information, and the sharks and tags are able to be monitored by the computer.
